Re: how to set working directory

Ah. I knew that. Thanks Ted. Must have fallen out of my brain.

how to set working directory

Hi folks --

Is there a command to set NEURON's current working directory -- i.e., a command-line equivalent to using the "File | working dir" dialog?

This seems like it should be very simple, but...

Thanks -

Re: Syntax Highlighting for Notepad++

Figured it out. I found the FOLLOW command as part of the NppExec plugin to Notepad++, which is not (no longer?) part of the standard installation. Thank you to the kind Kiwis of the University of Auckland for guiding me to this solution: http://www.cs.auckland.ac.nz/courses/compsci101s1c/resources/...

Re: Syntax Highlighting for Notepad++

Keivan, vladimirov, and others -- I also use hoc and NMODL syntax highlighting in Notepad++; that works well. But I wonder if you have solved another Notepad++-related problem that is plaguing me. I had a solution in Notepad++ v5.2, but it no longer works in 5.7 or 6.1. The issue is about hotkey exe...

Re: Cluster hardware best practices for NEURON

That does make things conceptually simpler. Thanks, Ted. And for the PatternStim reference.

Cluster hardware best practices for NEURON

Hi folks. This is a hardware configuration question for best use of parallel NEURON. Assume that I am running parallel NEURON on a Beowulf cluster, and want to interactively work with NEURON while not on the head node of the cluster. That is, I am connecting to the cluster over ethernet. I would lik...

Fitting to spike trains

Hi folks -- I'm hoping that your collective wisdom can help me avoid a lot of false starts. Can anybody direct me to current best-practices regarding how to fit a model to spike-train data? The gist of the problem is this: usually one is not trying to match precise spike times, but rather to fit hig...

Thanks Ted

Thanks, Ted. I couldn't figure out why the differences between methods persisted when I narrowed atol (even to the point where variable dt was running slower than fixed-step). I guess that my (uniform) atol settings may have been overkill for most variables and insufficiently precise for the calcium...

Variable dt methods alter output; at_time() missing?

Hi all -- I have an issue that may or may not be a problem, but is certainly interesting, and one peculiar associated problem. I have a model cell exhibiting subthreshold oscillations and bursts of spikes, in which burst length depends on the level of (steady) current injection. Started from default...

Custom 'ion' (USEION) problems with spatial decay

Hi folks -- My student Jian Bai Li is developing an intracellular cascade model for which he has defined a GTP variable using the USEION statement in NMODL. The problem he has encountered is that GTP concentrations do not decay in space along multicompartmental sections. I'm new to the definition of...

Query re OpenMOSIX for parallelizing NEURON simulations

Hi all -- Has anybody ever used MOSIX or OpenMOSIX (http://openmosix.sourceforge.net) as a platform for using NEURON on a cluster? Failing that, does anybody have an educated opinion on whether it would be likely to work, given the following information: OpenMOSIX is a kernel extension turns a set o...
