I want to model radial diffusion of Ca2+ in morphologically detailed neuron. If i use the formalism as described in example 9.10.1 of Neuron book, it will need to create a separate mod file for each compartment since, i want to define number of compartments as a function of compartment's diameter. Is there any other way to tackle this issue?

No. And if you define a different number of compartments, you won't be able to use the LONGITUDINAL_DIFFUSION statement to implement longitudinal diffusion. These limitations are one reason for the launch of the NEURON-RxD project--see
