installation problem with NEURON-7.1 and python on OS10.6

Post by AGBX2 » Thu Jun 16, 2011 11:24 am

I am using Andrew Davison installation procedure to compile Neuron 7.1 with Python. I apply the following code:

Code: Select all

N=`pwd`
tar xzf iv-17.tar.gz
cd iv-17
sudo ./configure --prefix=`pwd` --x-libraries=/usr/X11/lib/ --x-includes=/usr/X11/include/
sudo make
sudo make install
cd ..
tar xzf nrn-7.1.tar.gz
cd nrn-7.1
sudo ./configure --prefix=`pwd` --with-iv=$N/iv-17 --enable-UniversalMacBinary PYLIBLINK='-framework Python' PYLIB='-framework Python' --with-nrnpython
I obtain the following answer:

Code: Select all

checking compilation with interviews... failed
I can't compile and/or link an interviews program. If InterViews is not
installed in /usr or /usr/local or /usr/local/iv,
specify the proper location of the interviews tree using

	configure --with-iv=/where/you/put/iv

The interviews headers should be in subdirectories of
/where/you/put/iv/include, and the libraries should be in
/where/you/put/iv/lib or /where/you/put/iv/umac/lib
 (not in /where/you/put/iv/lib/ALPHA or
 /where/you/put/iv/lib/LINUX or some other subdirectory of lib).

The idem works properly. Could anyone tell me what is wrong in the procedure ? Thanks in advance.

AG.

Looks like you built InterViews using your default processor type. But are trying to build NEURON using
also the ppc processor type. Try NOT specifying the --enable-UniversalMacBinary arg to configure.
You might also look in config.log to see the specific reason for the failure.

I recommned NOT using sudo unless you need to build or install in a folder you do not have write permissions for.

Thank you for this very quick answer. I removed the sudo directives and the --enable-UniversalMacBinary as you suggested. There is the config.log result.

Code: Select all

This file contains any messages produced by compilers while
running configure, to aid debugging if configure makes a mistake.

It was created by nrn configure 7.1, which was
generated by GNU Autoconf 2.59. Invocation command line was

  $ ./configure --prefix=/Users/sam/nrn-7.1/nrn-7.1 --with-iv=/Users/sam/nrn-7.1/iv-17 PYLIBLINK=-framework Python PYLIB=-framework Python --with-nrnpython

configure: exit 1
It ended with the following error which puzzles me.

Code: Select all

Python binary found (/Library/Frameworks/Python.framework/Versions/2.6/bin/python)
checking nrnpython configuration... get_python_version()  '2.6'
get_python_inc(1)  '/Library/Frameworks/Python.framework/Versions/2.6/include/python2.6'
get_config_var('LIBS')  '-ldl  -framework CoreFoundation'
checking if python include files and libraries work... configure: error: could not run a test that used the python library.
Examine config.log to see error details. Something wrong with
	PYLIB=-framework Python
or
	PYLIBDIR=
or
	PYLIBLINK=-framework Python
or
	PYINCDIR=/Library/Frameworks/Python.framework/Versions/2.6/include/python2.6
I then remove also the PYLIBLINK='-framework Python' PYLIB='-framework Python' specifications and obtained the same error as before. I am sorry to add all this code here without being able to be more precise. Can you see how to solve it ? I thought the Python environment information were more easily accessible.

Re: installation problem with NEURON-7.1 and python on OS10.6

I spent a lot of time on this silly problem. I finally solved it a different way. Since making it working on my MacOS 10.6 was definitely painful, I first installed the last version of virtual box for Mac:
http://download.virtualbox.org/virtualb ... 78-OSX.dmg
The installation was easy and fast and I downloaded and installed the last ubuntu as a VM distribution using virtualbox in my os10.6 session:
http://ubuntu-fr.org/telechargement
Everything if fine now and it becomes very easy to install Python and NEURON working together with a little help of Eilif Müller:
http://neuralensemble.org/people/eilifm ... n_packages
Thanks again M. Müller and thank you for your suggestions M. Hines but I am not familiar enough with Mac OS to make it work properly :-).

Very similar problem here. using OS10.7 and EPD python distribution, I can't get past the:

Code: Select all

Python binary found (/Library/Frameworks/EPD64.framework/Versions/Current/bin/python)
checking nrnpython configuration... get_python_version()  '2.7'
get_python_inc(1)  '/Library/Frameworks/EPD64.framework/Versions/7.1/include/python2.7'
get_config_var('LIBS')  '-ldl  -framework CoreFoundation'
get_config_var('LINKFORSHARED')  'EPD64.framework/Versions/7.1/Python'
checking if python include files and libraries work... configure: error: could not run a test that used the python library.
Examine config.log to see error details. Something wrong with
	PYLIB=EPD64.framework/Versions/7.1/Python
or
	PYLIBDIR=
or
	PYLIBLINK=EPD64.framework/Versions/7.1/Python
or
	PYINCDIR=/Library/Frameworks/EPD64.framework/Versions/7.1/include/python2.7
I tried specifying the PYLIB and PYLIBLINK flags to -lpython as recommended on Andrew Davison site:
http://www.davison.webfactional.com/not ... on-python/

but it didn't help. There I could also notice the suggestion to install python-dev to solve it (for Ubuntu). Unfortunately I can't really find anything like python-dev for MacOS. What could be missing in EPD to get this working? I am trying to avoid going for an Ubuntu install in the virtualbox, but it seems the only real option now.

This is what I have finally done, UBUNTU in a virtual box and it works fine ;).
